神武天皇東征の航海中、暴風雨のため航行に難儀され、芹崎を回って左方に湾入する津（畑野浦）に皇艦を入れられました。そこで、神前に海の幸・山の幸を供えて天候の回復と海上の平穏を祈られたといわれています。その折、神武天皇自ら天津神に供えられた飲み物を盛った斎器が、伊勢本社の御神体であると伝えられています。なお、上入津地区護国神社・恵美須神社・琴平神社が、本殿に合祀されています。
